Need some help understanding what is happening to my intake manifold. The paint on both sides of the intake manifold are getting scorched from heat. This has happened quickly (within 100 miles of driving). I don't know what's causing it.

HMMM? Well, That is where the heat croos over is. It plums heat from the heads through the intake to help with worme up. Don't know that it should be getting hot enough to burn the paint off though.

when intake was installed did you use a gasket set or blue glue? may have blocked off opening.....close off cross over unless you drive in the winter...
