Regarding pinion angle: the key is making sure your angles are parallel, and if you do that 3-3.5 degrees should be fine (second image in the drawing below). Based on what you're saying, I'd get the engine/trans mounted and set, then measure the angle and see how that compares to the rear axle...

I do like that "right up the side of the engine" approach. It's not a straight shot but it's way better than the crazy route the two-piece version takes. I'm going to see if I can find something like that, or I was also considering a flexible dipstick solution which I used on the transmission...
