If you have the $$ I would contact the AMD installation center about having them do it.
It would be done on a jig by very experienced installers. They have all the tools and info you can't find in the FSM.
You would need more of a body shop manual as the sheet metal goes over the actual structural pieces that have been cut and for sure there will be some issues with body/chassis twist and such because the car was not built as a convertible. More to it than just cutting off the top structure. That was a bad rookie move by the former owner.
Main issue is going to be structural. Not a home job for a beginner.
If you want it done right AND be able to sell it in the future.
